Changing the upload folder will be great. At least there will be some kind of file organization

Thanks for your request. Right now, there's no way for us to influence where the photo goes when we add it to the iOS Photo Library. However, in a future release of iOS we may be able to do this.
TUAW has a nice writeup on the new photo album features that are hopefully coming in iOS 5.

With the Eye-Fi desktop software we put photos into different folders based on the date taken. Does that sound reasonable for an iOS device as well? Any other suggestions?
